The Enterprise is answering a medical emergency of an archaeological expedition. Kirk is confronted with the deep hatred of an old love, Janice Lester, who is severely ill from celebium radiation. As payment for jilting her, Dr Lester arranges for an alien machine to swap the consciousness of Kirk and herself in order for her to take command of the Enterprise. On board the Enterprise, Kirk (in Lester's body) tries to convince Spock that he is trapped in Janice's body. As a result, Janice (in Kirk's body) conducts a court-marshal with the intent of executing Spock, McCoy, Scotty, and Kirk (in Janice's body) to keep her secret. The crew realizing something is wrong with their captain does not cooperate.

When the planet Sarpeidon is about to be destroyed by its star Beta Niobe becoming a supernova, Kirk, Spock and McCoy beam down and find it evacuated except for Atoz, its librarian, tending with his replicas a collection of unusual discs, which play the planet's history and (to their surprise) allow their users to travel into the past trough the atavachron, a time machine, into the periods each was studying on disc, but they jump in unprepared. McCoy and Spock find themselves locked in a planetary ice age 5,000 years ago, where Spock reverts to the barbaric age of the Vulcans, hence touchy and intensely attracted to the political exilee Zarabeth, who enjoys getting company but tells them return is impossible. Kirk lands in a Cromwellian period, where he's arrested and suspected of witchcraft, but realizes the magistrate must be a time traveler like him, and learns not being prepared at molecular level he can return trough the time portal, and in fact must do so and contact Spock and Bones in a matter of hours; they must all return to the present and board the Enterprise before the exploding sun destroys the atavachron...

The Enterprise's sensor readings indicate a planet unsuitable for any carbon-based life at the level of a developed civilization. Suddenly they get an apparition in space from someone who looks like and claims to be Abraham Lincoln, insists on them checking him over in a small part on the planet surface (which has a perfect atmosphere for humans) and is received with full presidential honors. Kirk and Spock agree to beam down with him, but phasers fail to dematerialize and communicators don't work. There they meet Surak, the greatest Vulcan of all time, equally convincing. The quartet is greeted by a creature consisting of molten rock, to be presented to notorious historical villains Ghengis Khan, Colonel Green, Zora and the Klingon Kahless the Unforgettable and told the teams representing good viz. evil must do battle to the death against each-other to help the creature decide about the concepts. When they refuse to continue after beating off a first traitorous attack, the creature ups the stake by causing a power disaster which will blow up the Enterprise in four hours unless they win.

In order to save an inhabited planet from being destroyed by a botanical plague, the Enterprise goes to pick up zenite, the mineral cure, on the only known planet where it is mined. When Kirk and Spock beam down, they are attacked by 'troglites' (troglodyte miners) but not captured. High council adviser Plasus intervenes and brings them to Stratos, the luxurious metropolis, which literally floats in the sky. However it is under attack from 'disruptors', troglite revolutionaries who want equal life conditions for their peers. They do all the hard work, mainly toiling miserably in mines and dwell in caves on the barren surface below. Dr. McCoy finds out the alleged intellectual inferiority of the troglites is not genetic but the reversible effect of exposure to the invisible gas emitted by the zenite.

The Enterprise is ordered to pursue a group of anti-establishment idealists who have stolen a space cruiser and made off for the mythical planet Eden. When the group pushes their stolen ship beyond its limits, the Enterprise is forced to rescue them by transporting them aboard. This merry band of space-hippies includes the insane leader (Dr. Sevrin), an academy drop-out and former love interest of Chekov (Irina), and the son of a Catullan ambassador (Tongo Rad). With the Federation undergoing fragile treaty negotiations with the Catullans, Kirk is ordered by Starfleet to treat the dissidents with "extreme tolerance." Kirk finds the group and its leader too difficult to deal with while Spock maintains a deep curiosity about their ideals. Kirk appoints Spock as liaison for the group during their stay on the Enterprise. Dr. Sevrin demands to be taken to Eden, but Kirk refuses on the grounds that his orders from Starfleet dictate that the group be taken to the nearest star base. While investigating this strange group of free spirits, Dr. McCoy and Mr. Spock discover that not only is Dr. Sevrin insane, he is also the carrier for a potentially lethal disease. His desire to abandon technology and join the "primitive" inhabitants of planet Eden could well result in their destruction. As a precaution, Dr. Sevrin is quarantined, but Spock agrees to plot a course to the mythical planet of Eden in exchange for his cooperation. Meanwhile, Chekov inadvertently gives away some vital information about auxiliary control to his former classmate, Irina, and she and the rest of Sevrin's followers soon free him and commandeer the Enterprise. The group takes the Enterprise to Eden (which, to complicate matters, happens to be in Romulan space), establish orbit and steal a shuttle craft to land on the surface while the Enterprise crew is incapacitated. But the planet, while as beautiful as any of them imagined, also has a deadly side.

As they are beaming down to a geologically unique planet below, an attractive woman suddenly appears in the transporter room. They're not quite sure who or what she is and the landing party - Kirk, McCoy, Sulu and geologist D'Amato - find themselves unable to contact the Enterprise. The woman soon re-appears killing D'Amato with her touch. The reason they can't reach the Enterprise is that the ship has been flung nearly a thousand light years across the galaxy. They also face the possibility that a malfunction in the engines may blow them up.

While beaming down to the planet Gideon, Captain Kirk suddenly finds himself back in the transporter room. He can find no one on the ship, now apparently abandoned by the entire crew. He does find one other occupant of the Enterprise a beautiful young woman, Odona, who also does not know how she got there. Back on the real Enterprise, Spock tries to deal with Gideon's representatives who claim that Kirk never arrived and claim no knowledge of his whereabouts. Soon, Odona falls deathly ill which is exactly what the leaders of Gideon were hoping for. Spock soon realizes that there is problem with the beam down coordinates they were provided.

While on patrol, the Enterprise comes across a shuttle craft stolen from Starbase 4. Its occupant is Lokai, a humanoid who is exactly half black and half white. Soon his pursuer, Commissioner Bele arrives on board demanding that Lokai be turned over to him for transport to their home planet where Lokai has been convicted as a terrorist. Both men have extraordinary powers and it turns out that the pursuit has lasted 50,000 years. Their hatred of one another is racially based and despite attempts by Kirk and others, they are not prepared to reconcile. The pursuit ends on their home planet where they learn the fate of their races.

Kirk and Spock beam down to the planet's surface and all seems to be in order but they soon realize that the inmates are now running the asylum. They are led by Garth, at one time a starship Captain whose exploits were required reading at the Academy. Garth and his fellow inmates have developed the capability to shapeshift and take on the appearance of anyone, including Kirk or Spock. Garth plans to pose as the Captain, beam up to the Enterprise and take over the ship but Kirk has other ideas.

Inexplicably, they set about torturing them for no apparent reason. Fortunately, Gem's empathic powers allow her to take away their pain, but only at great sacrifice to herself. When their captors tell Kirk that he must choose which of his men to die, their selflessness comes to the fore, leaving Dr, McCoy volunteering himself. They all soon learn that the object of the experiment is Gem herself.

The Enterprise responds to a distress call from the planet Scalos but when Kirk and a landing party beam down to the planet, they find no living beings. It turns out that Scalosian live at a much higher rate of acceleration rendering them invisible to the human eye. One of the Scalosians, the beautiful and seductive Deela, accelerates Kirk so they can interact and tells him he cannot return to his normal life. For the crew, Kirk has virtually disappeared before their eyes. The Scalosians want to turn the Enterprise into a cryogenic storage facility for the crew. Kirk learns that at his current state of acceleration, they are subject to cellular degeneration and rapid aging should they suffer the slightest cut. He leaves a message for the crew but it is left to Mr. Spock to find a way to decipher it.

The Enterprise in attacked by a missile, launched from an asteroid on an independence collision course with highly populated planet Darren 5 in 396 days, which has simple atomic power and an internal atmosphere, but no inhabitants. McCoy has found he's the only unhealthy crew member: only one year life left. Kirk, Spock and McCoy beam down to the asteroid surface but are suddenly overpowered by sword-bearing men, commanded by high-priestess Natira who makes them kneel before a worshiped oracle, which smites them down electrically. They are given a medicine by an old servant who suffers pain twitches while telling he once saw the forbidden world outside and dies. The earthly visitors are now offered hospitality. The high-priestess asks McCoy to stay as her mate and explains the people is on its way to a new, green world, 'soon' according to the oracle. Kirk and Spock discover the oracle was build by the alien Fabrini civilization, this people is oblivious they are on a space-ship which will collide. They overhear the oracle tell Natira her mate must accept the instrument of obedience, then it smites the duo and orders their execution; McCoy convinces Natira to spare their lives if he stays as her spouse; Kirk and Spock beam up. McCoy gets in instants the painless brain-implant, a wedding, kisses and the promise the people will at arrival read the book of revelation written by the Creator. Starfleet orders the Enterpise to leave; when McCoy contacts them about the book, the instrument smites him in pain: Kirk and Spock beam back down...

Having found a Federation colony of 100 people completely destroyed, Kirk and the Enterprise have to deal with a nearby Klingon vessel which they believe must be responsible for the colony's destruction. There is obvious tension between the Enterprise crew and its Klingon enemies. When the Klingon ship is disabled, they too assume they were attacked by the Enterprise. Unbeknown to Kirk and his Klingon counterpart, Kang, this is the work of an alien being that gets its energy from the friction and emotions between sentient beings. The natural animosities between the two parties feed its appetites. When the creature is beamed aboard the Enterprise, it purposely creates tension among the crew, to its benefit. The situation eventually forces Kirk and Kang to work together to defeat it.

The only problem is that Kirk and company represent the Clantons and if history is to be repeated, they will all be killed. They use whatever resources are available to them to defeat the enemy but the solution, and the only way of escape, lies within them.

The Enterprise transports the Medusan Ambassador Kollos; his telepathic interpreter, Dr Miranda Jones; and Engineer Laurence Marvick. Only Vulcans and those trained in Vulcan self-control can handle the horrible sight of a Medusan (and then only with eye protection). Attempting to kill Kollos, Marvick (jealous of Miranda's interest in Kollos) goes insane at the sight of the Mudasan ambassador. Before dying Marvick, one of the designers of the Enterprise, takes the ship outside the galaxy where it is hopelessly lost. Once it is discovered that Miranda is blind (she had fooled them with a complicated neural sensor in her dress) and cannot guide the Enterprise, Spock mind-melds with the navigationally proficient ambassador who quickly gets the Enterprise back in known galactic space. However, while severing the mind-meld, he forgets the visor, sees Kollos, and goes insane. Because of her jealousy of Spock's relationship with Kollos, Miranda hesitates to give help, but with Kirk's urging reconsiders and helps Spock take control of his mind.

The Enterprise responds to a distress call from the scientific colony on Triacus and arrives to find that all of the adults are dead. Oddly, the children seem unaffected by the deaths and continue to play as if nothing had happened. When questioned, they show no remorse whatsoever and express a dislike for parental authority. Expedition logs reveal that the expedition had discovered an ancient civilization and that there might be one survivor. In fact, the Gorgon thrives on the innocence of the children and the adults self-doubt.

The Enterpise is approached by an ion-propelled craft to Scotty's liking; from it enters a female who renders everyone unconscious, then heads straight to Spock. When the crew wakes up, McCoy finds Spock alive in sick bay, his brain being surgically removed; Doc urges they must hurry to have any chance of putting it back in, if possible at all. Desperately Kirk gambles which planet the ion-trail they tried to follow actually leads to. It is populated by a race of large cavemen who attack; when the landing party captures one, he says they are small like 'the Others' they fear as bringers of pain and delight. McCoy brings down Spock's body with a mechanical brain-substitute installed; they get in the Others' acclimatised dwellings and overpower similar female Luma by surprise, but she knows nothing, having a childish brain. Kirk's voice makes transmitter-contact but ignores where he is; an evil female overpowers the party, now captured and brought before a female panel, already wearing the controlling devices rendering all other males utterly obedient. They realize there is no superior intellect capable of handling the technology to maintain the subterranean complex, and apparently the 'controller' they refer to is actually Spock's brain, which they must find and reunite with his body....

When the Enterprise is assigned to observe earths history in 1968, suddenly it intercepts a transporter beam which originates at least a thousand light-years from Earth, bringing aboard a humanoid alien 'agent Gary Seven' holding a black cat called Isis, who warns them to step back and let him go to accomplish his mission to save earth; initially phaser-struck down, he manages to beam himself away, actually on a mission to prevent a nuclear rocket being launched at McKinley base because earth is socio-politically not ready for its technological progress. He assumes a classified identity to override a powerful computer, and hits the wrong girl, Miss Lincoln, he mistook for another agent; the computer reports both other agents he seeks are deceased in an accident. Meanwhile Kirk and Spock beam down to investigate if the alien isn't hostile, realizing the risk of changing their own past. When they get on his trail, the girl sees Spock's ears, calls the police and Seven gets away; they must first beam back aboard, then down to the base looking for Seven who overpowers security and sabotages the missile; however they get caught before Scotty locates Seven and beams him up, but he beams himself back grumbling he wasn't finished...

While searching for the crew of a destroyed spaceship, the Enterprise discovers a planet whose oppressive government is a 20th-century version of Earth's Roman empire. Kirk, Spock, and McCoy meet the rebels, seemingly sun worshipers, but are quickly kidnapped by the regime. The missing Captain Merrick is revealed as the "First Citizen" and pawn of the regime, but he and the rebels ultimately help Kirk and company to escape. Back on the Enterprise, Uhura observes that the crew's understanding that the rebels are sun worshipers was not completely accurate.

As the Enterprise approaches the planet Omega IV, they find another starship, the USS Exeter in orbit. Kirk, Spock and McCoy beam aboard the Exeter to find that the ship has been abandoned. They also find the last log entry from the ship's surgeon telling them that they have been infected with a deadly virus brought aboard from a returning landing party. They beam down to the planet's surface to find there is one Exeter survivor: its Captain, Ron Tracy. He has apparently ignored the Prime Directive and has taken sides in a local dispute supporting the Kohms against their arch-rivals, the Yangs. As McCoy tries to find a cure for the virus, Spock and Kirk try to make sense of the situation. They soon realize there is an odd parallel with Earth's own history.

Kirk, Spock, McCoy and a couple of red shirts beam down to the surface of a planet in answer to a fake distress call. There they are overpowered by a small group of human-looking aliens from the Andromeda galaxy, led by Rojan. Their galaxy will be uninhabitable within a few thousand years, so they intend to conquer ours, to give themselves a new home. The aliens' spacecraft has been damaged by the energy barrier around the galaxy, and need the Enterprise to return home, enhancing its engines so that the journey will "only" take 300 years. They take over the Enterprise using their two main weapons - a paralyzing beam, and a ray that can reduce a person to a grey block of material - revival only being possible if the block is not damaged. After successfully negotiating the energy barrier, the aliens reduce all the crew into the grey blocks, with the exception of Kirk, Spock, McCoy and Scott, who must somehow overcome the aliens, revive the crew and return home.

The Enterprise tracks the missing Federation's cultural observer, professor John Gill, to the reportedly primitive and peaceful planet of Acos. When Kirk and Spock beam down, they find the Acosians have turned into a Nazi society and are at war with the Zeon people, with Gill as its F?hrer. They steal uniforms to enter the headquarters but when Spock is forced to remove his helmet his ears betray them and they are led straight to the torture chamber. After a flogging as 'Zeon spies' they manage to escape with the Zeon prisoner Eneg who takes them to the Zeon resistance. The resistance tests them, and plots with an Acosian defector to get to Gill, posing as a Nazi propaganda film crew. Inside they discover things are not quite as they appear.

From a planet bereft of life for half a million years, the Enterprise hears the voice of Sargon, who is able to control the ship and tells them transport to specific coordinates which target them to a subterranean chamber. THe away party consisted of Kirk, Spock and McCoy and astro-geologist Ann Mulhall; the security guard they planned to take along was prevented from de-materializing. Sargon is one of only three survivors of the planets intelligent race -pure energy, matter without form. They tell the away party that they once started life on Earth and many other places. Suddenly Sargon possesses Kirk's body, saying he requires Spock and Ann Mulhall's bodies too in order to give the only other survivors of his race new life. He promises the bodies will be returned after they build superior mechanical robots as their definitive bodies, then leaves Kirk's and allows them to beam up and freely make up their minds. Only McCoy isn't tempted enough by curiosity and potential benefits, but Kirk convinces him to re-think his veto. However the human bodies need a metabolic reduction injection; the alien in Spock's body uses Vulcan mind control to make nurse Christine Chapel give Kirk, Sargon's host, an injection that would kill Sargon (and also Kirk). Sargon's wife emplores Sargon to leave Kirk's body before they both die - can Kirk be revived, as his mind is still in Sargon's mind-receptacle from the planet. The aliens have more surprises in store.

Drawn into the mass, they find a huge amoeba-like creature and Kirk must decide which of his two friends, McCoy or Spock, to send into the creature aboard a shuttle craft on a mission of no return.

They are quickly taken prisoner by men in the employ of a mob boss named Bela Oxmyx. He wishes them to give him phasers in exchange for "a piece of the action", and when they refuse Oxmyx puts them under guard. Kirk creates a diversion with a card game called "fizzbin". Without their equipment, the trio must find a way to unite the planet and escape to the Enterprise.

Outfitted with obedience collars that inflict pain if they disobey, the thralls are submissive and pliant. Their rapid growth reveals a problem with the wheat however and a traitor on the space station.

Soon, the members of the landing party begin to lose their faculties - they become forgetful and lose concentration. Ensign Chekov is the only member of the landing party who seems unaffected. Unable to effectively perform and with Mr. Spock also affected by the radiation, command falls to Commodore Stocker en route to take command of Star Base 10, but with no experience commanding a star ship. When the Romulans attack, the Enterprise is in grave danger.

When the scan is resumed where once there was no life now there is a life sign on the planet and Kirk, Spock and a security force beam down to investigate and find a man named Lazarus who collapses and is brought aboard Enterprise for treatment. To complicate things further the phenomenon has almost totally drained their dilithium crystals. Starfleet and Kirk suspect that the phenomenon could be a prelude to invasion. While interrogating Lazarus he tells Kirk that he is locked in a struggle with another being who is 'anti life' and is behind the phenomenon. The disruptions continue to occur and the ship's situation grows worse.

They are in fact under the influence of plant spores which are keeping them in good health, and which simultaneously keep them in a placid state of happiness and contentment. Mr Spock meets Leilani, an old friend who had been in love with him. Spock is affected by the spores, and is for the first time able to express his love for her in return. Eventually the entire ship is affected, and Kirk is left alone trying to return his crew to sanity.

The Enterprise finds a 20th century spaceship which contains dozens of people in suspended animation. While investigating, one of the people is revived automatically. His name is Khan, a strikingly handsome Sihk who charms the Enterprise's historian, Lt. McGivers. While recovering, Khan reads up on the nearly 300 years of history he's missed, plus a lot of technical information on the Enterprise. Through research, Kirk discovers that he's a genetic superman that escaped after the Eugenics Wars of Earth's 20th century. But he's too late: Khan and McGivers have gone back to his ship, revived Khan's crew, and returned to commandeer the Enterprise. Before he's successful, the crew manages to lock out some controls of the ship. Khan attempts to coerce the bridge crew to give him the controls by torturing Kirk in a pressure chamber. They don't relent, and Kirk is believed to have died. However, McGivers had a change of heart and rescued Kirk. Together they initiate an gas attack on Khan's crew, disabling them. Once revived, Kirk realized that Khan's people would be a danger to 23rd century society. He then allows them to colonize a planet, which Lt. McGivers chooses to join them on rather than face a court martial.

After stopping a vessel in space, Kirk and the crew find a very odd captain and a very strange cargo. The captain of the vessel is Harcourt Fenton Mudd - known as Harry to his friends - and the cargo are three lovely women he is transporting as brides for lonely men on distant planets. Kirk has a major problem in that while trying to rescue Mudd and his women from his disintegrating ship the Enterprise's lithium crystals used to power the engines were destroyed. They travel to a nearby mining colony where Mudd sets about to arrange marriages for the women and interfering with Kirk's plan to buy the crystals. All the time, the ship's orbit is deteriorating and risks burning up in the atmosphere.

Shortly after their arrival, however, crewmen start turning up dead, drained of salt, and left with unusual red marks on their faces. Someone is not who they appear to be, and Kirk and Spock must unravel the clues to discover why, how, and who is responsible.

This is the pilot to the series that would star William Shatner. Only in this version there is different Captain, Christopher Pike, and with the exception of Mr. Spock, and an entirely different crew. Now it begins when the Enterprise receives what appears to be a distress message. But when they get to the planet where the message was sent from, they discover that the supposed survivors were nothing more than illusions created by the inhabitants of the planet. And they also capture Captain Pike. While Captain Pike tries to cope with the experiments and tests that the aliens are conducting on him, his crew tries to find a way to rescue him. But the aliens illusions are too powerful and deceptive.
